Thinking of putting together a close ratio type 1 box , got my head around most of what i need to do , got tools and jigs on the way , but a bit stuck on how to set up the pinion depth ? Any help would be appreciated

Without the expensive pinion depth tools VW made, the method is to check the tooth contact pattern with prussian blue.  If you go to this site, there is plenty of info in the archives:
